Once upon a time, a King who ruled over Kerala was informed by an astrologer that he would die on a specific day because of a cobra bite. It had been recommended that he travel to Guruvayurappan and worship him religiously. The king prayed and meditated at the feet of the god for years. One fine day the king realized that the date which was predicted for his death was over. Returning to his palace, he questioned the astrologer about the incorrect prediction. The wise man pointed out to him the snake bite mark on his left foot. The king did not feel the sting because he was immersed in God, who alone was able to put off fate. According to a legend, this King constructed the temple at Guruvayur as a token of gratitude and allocated funding for the temple's daily activities.

Although later expansions and extensions were paid for by devotees, the majority of the present temple structure was constructed in the 16th and 17th centuries. Thiruvananthapuram devotees built the deepastamba (column of lights) in 1836. In the east and west of the temple are gopurams. The town is referred to as "Gurupavanapura" in an inscription on the eastern gopuram. In 1747, the western gopuram was constructed.
